As someone who enjoys playing around with both mods and the Construction Set, I think I'll be able to help you out.
I find the Morrowind Nexus to be the easiest site to download mods from, so I'll explain how to use it first. First off, be sure to download the Nexus Mod Manager (NMM). I find it to be extremely helpful, as it pretty much does all the tricky bits for you. With it installed, you just have to click the Download (NMM) option near the top of the page, and everything should automatically go to the correct folders.
Note that some mods on the Nexus (As well as all mods from other sites) don't have an option to download with the NMM. For these, go to Download (Manual) instead, then chose the file you wish to download (The latest version is normally at the top of the list). Using this method, it should download just like a normal file.
It'll open in one of those Win.rar/7zip folder thingys, then you just need to copy all the files into your Morrowind/Data Files directory. It should come up with something asking if you want to merge the Meshes, Textures, etc. folders. Click yes, and the files should all be moved to there proper locations. Note that the mod itself (the .ESP file) should just be in the Data Files folder, while the rest should be in folders labelled Meshes, Textures, and Icons.
