    My first guess was having to do with the Nightingales, and we've named every location they're involved with so far.

    I didn't say how involved with the Nightingales it is, I merely mentioned them in the second line and was merely a way to fit them in, this bringing people down one track. Think of the Nightingales carefully, it's a small detail to be honest.

    I'll explain it line for line,

    Nestled in the mountains of the Dawn: was main used to give you two different options, you could guess about Dawnstar or Fort Dawnguard, or I guess the East in general as well.

    Lies the home of the three sent to slay their formal foe: A defence to Nightingale Hall and them in general.

    And shall cry the three: Refers to the Nightingale motto SHADOWS hide you.
    for I am with them in stone: The Shadow Stone itself, this is a line basically meant to mean that the shadows are with you (as in close to you) in stone well that the stone part.
